How would you say "Merci pour les mots d'encouragement" in English ? Literally, it would translate to "Thanks for the words of encouragement", but I am unsure whether this wording is commonly used.

The literal translation does not sound awkward at all. It is definitely something that I have heard said and/or written, just as you have it. In everyday speech you'd probably more commonly hear:
Thanks for the encouraging words.
To be only slightly more formal, and maybe yet just as common, what you have is just fine.
