What's the difference between them and how do I use them correctly?

Both are correct. Propositions starting in "que l'on" represent (in my opinion) the last remains of using "l'on" instead of "on" on euphonistical grounds. Higher level of the language, better-sounding than the alternative.

A bit more information in le wiktionnaire and wikipédia (last paragraph in the linked section, but that version of the article smells amateur all over)
